procmail が.mh_sequences を書き換えないとダメなんじゃない？
ところが、PROCMAILEX(5) には、

| Procmail can deliver to MH folders directly,
| but, it does not update the unseen sequences the real MH manages.

などと書いてある。
この後ろに、tips が書いてあるっぽいけど、英語読むのが面倒なんで、

念のため確認だけど、mutt のバージョンは、1.5.x だよね。
